My daughter is 17, will be 18 in November 2015 and has expressed interest in deer hunting. She has not taken the Hunter Safety course. Can she hunt with me after buying an apprentice youth license? Does she need separate licenses for archery, muzzleloader and gun? Can she hunt even after she turns 18?

Yes, she can hunt with you after purchasing an apprentice YOUTH license. The license MUST be purchased prior to her turning 18 years old. I recommend she take the hunter education course as soon as possible. Even if she decides not to hunt, she will still be around firearms and the knowledge that she obtains will serve her well.
The Youth Consolidated license covers everything needed to hunt in Indiana with the exception of a federal waterfowl stamp as required and a HIP number if applicable.
If she qualifies for the license (she is under the age of 18) when she purchases it, the license will be valid until March 31, 2016. Note that it has to be purchased prior to her turning 18.
