You can only take one deer of either sex on one of these hunts(gun) correct?

Yes, but you can purchase more than one military/refuge license for use during your military area hunt, as long as you do not exceed the county bonus antlerless quota.
If you are hunting at Atterbury in Johnson County, you could possibly take 8 antlerless deer on 8 military licenses on your hunt.
